Are "core" mechanical subjects such as Fluid Mechanics, Thermodynamics, Theory of Machines and CAD sufficient for a modern day mechanical engineer? If not, what are the desirable qualities in a Mechanical Engineer in the 21st century?
A mechanical engineer in the 21st century should not only be proficient when it comes to his/her theory, but also should be aware of tools that he/she can use to apply the theory. For example, a structural engineer not only needs to know the fundamentals of FEA, but also should be proficient in programming so that she/he can code whatever numerical method that the theory speaks about.

Does an aircraft have to be designed such that it is very stable?
Although stability is a desired quality in any dynamical system, it is not necessary that stability is always a good thing. For example, when one designs a fighter jet, it is designed to be unstable by nature. Otherwise, all those maneouvers you see fighter pilots do would not be possible.
