HTML5, CSS, and Javascript are your foundation. Start to build a simple site with HTML5, then add CSS, then add Javascript. The three work together to build a website or application. A PHP and MySQL server is easy to setup so I would start there to learn how to make a server, and then get your HTML5 site to interact with it. After an understanding of those, then you can move on to learn Bootstrap, jQuery, and any other tools that may help you.

Is jQuery becoming outdated?

Not necessarily, it's still great for DOM manipulation, standalone apps, it's easy to pickup, and it's light weight. It's all still Javascript, even if you are using jQuery, Angular, or React.
